I tried to reproduce the bug but it all worked fine here.

I tested POP3 connections on:
85.25.71.152
mail.kourentas.com

When first checking mail, I got asked to accept the certificate (and then login
failed since I don't actually have an account there).
When checking mail again, I didn't get asked to accept the certificate again,
even after restarting Akonadi and KDE.

The certificates are stored in $KDEHOME/share/config/ksslcertificatemanager,
btw.
