This is very confusing, and could easily result in the loss of data, especially if you are working on two similar documents. I cannot reproduce this (neither with 1.3 nor with CVS HEAD). Exactly how to you "open a second document"? File / Open or File / Open Recent / ..., i.e. you end up with two toplevel windows afterwards, right? Do the documents have a custom title (from File / Document Info)? Ah I guess not since you mention the "paths".
