Something modified the file besides KMail. You don't use 
procmail to sort mail into ~/Mail or use a different mail 
client besides KMail or anything like that?

Can you do a 
"ls -al ~/Mail/.Linux.directory/.KDE.directory/KDE-core"
"ls -al ~/Mail/.Linux.directory/.KDE.directory/.KDE-core*"
