It is only marked as deleted. That's because it would be too expensive to remove each mail from the Inbox file each time one of them gets deleted. Instead, the Inbox is "compacted" on exit (if you configure that) or when you select File->Compact All Folders. That is, the Inbox is scanned and each message copied to another file, except the ones which are marked as deleted. Every MUA works this way, as long as it's folders are in mbox format. Closing as a non-bug.
