The problem is after a change is made to the list of folders (liking inserting a new one) the search dialog gets confused, it should really indicate failure rather than just do nothing. Try applying the attached patch, after doing so you should be able to fix the problem by simply closing and reopening the search dialog rather than having to quite and restart kmail (Which at least is an improvement).
