The reason for opening a wrong message could be that some of your 
messages have duplicate "unique" id numbers. Please make a backup of 
your ~/Mail directory and then try if removing all files which match 
.*.index.ids in ~/Mail and in all (hidden) subdirectories of ~/Mail 
helps.
