I reinstalled my entire Gentoo system. This didn't solve the problem. I recompiled kdelibs, kdebase, and kdenetwork with gcc 3.2 and the following flags: -march=i686 -loop -pipe -O3. Nothing fancy about these options, but Kmail still gives the same message. I have noticed that with other people who have reported receiving 'Unknown Protocol' messages, that the protocol name is usually supplied with the message, such as 'Unknown Protocol: 'smtp' '. In my case, however, the error does not provide a protocol, just 'Unknown Protocol: '' '. I have looked through the source code in kdelibs where this message is generated (/kio/kio/slave.cpp), but I can't tell if anything is wrong or not.
