Do you also copy the index files, i.e. .inbox.index*? If not, then it's 
not surprising that deleted messages reappear because KMail will 
recreate them each time after you overwrite the inbox with a copy.

Also you don't mention whether you let KMail compact your folders when 
you quit it.
