This bug has been fixed recently.

To clear some misconceptions:
1.) If you configure a Maildir mailbox as account (which you seem to 
have done) then KMail will fetch all messages from this mailbox and 
store them in it's own local inbox (which is ~/Mail/inbox). Therefore 
it's not surprising that all messages disappeared from ~/Maildir/cur.

2.) Because of design limitations KMail currently doesn't play well with 
other programs which change KMail's mail folders. The problem is that 
often KMail's index files and the mail folders will get out of sync and 
this can lead to mail folder corruption and those Unknown messages.

3.) I don't see why KMail and Courier-IMAP need to share the same store. 
Why don't you access your mail with KMail via IMAP if you anyway have 
an IMAP server running?

The rule of thumb is: Don't run any programs which modify KMail's mail 
folders, i.e. which mess with the contents of ~/Mail.

As long as only KMail accesses the files in ~/Mail it works without any 
problems.
