I suppose you mean, except links to HTML files (normal links) and
maybe links to text files as well.

I agree that in the case where there's no handler (-> open with dialog), maybe,
a "save to disk or open with" could be helpful.
But what if you click on a link to an image ? Should you get annoyed
by that msg box each time, when you just want to see the image ? Other
browsers just show the image, they don't suppose you want to save it.
If you do, then you can use the RMB or Shift+Click.

Here again, it depends on what. It's very handy, to be able to click
on a README and see its contents directly, without being bothered
by a question or having to save it.
But of course, for .tar.gz and .rpm [for instance], you want to download them.
I agreed recently to add a Save As menu option for remote files (incl. FTP),
(still have to do that...), but I think a msg box with a question for each
click would be VERY annoying.

What's wrong with splitting the view, when doing FTP downloads ?
IMHO it's much easier than having to "save" each file.
It looks like people use konqueror like they use e.g. Windows' IE (in ftp mode).
I think konq can do better, but it requires to change a bit its habits,
to get used to e.g. the fact that splitting the view saves a lot
of time when browsing FTP sites...
