If you select the subproject in Qmake Manager toolview, the newly created class will go there. Otherwise it will go into the first subproject (which is automatically selected). In case you don't have a subproject selected in QMake manager (or have root ("/") subproject selected), the QMake manager will ask about the destination subproject.
So, closing as "worksforme". Feel free to reopen if the above behavior is not present.
