While working with the QMake Manager in 3.2 beta 1 (or CVS of the month or so up to it) make sure that when you add files, that are already in the project directory, to the project, that you do so with the option in the file dialog set to "Add Relative Path(s)" and NOT "Copy File(s)". In the latter case the source and destination paths will be the same and the files will overwrite themselves.
