I have the following line in my (manually edited) Makefile.am:

secure_client_SOURCES   = secure_client.cpp # crypt.cpp

The comment is not recognized and the target appears in the automake manager as

  secure_client
     secure_client.cpp
     crypt.cpp
     #

instead of

  secure_client
     secure_client.cpp
