Thank you.  It worked, after I edited the project file.

Is there some reason why there is no option to do this from the file tab in
the tree view, like can be done with individual files?

Go to your projects file view, RMC and hit "Update all Makefile.am". 

Then do Build->DistClean, Build->Autoconf, Build->Configure,
Build->Make. Sorry for the many steps but Build->DistClean/Rebuild All
is still broken.

That should do the trick. If not make sure all "traces" of the
directory in the project file are gone.
