If you want to sync mails, it is enough to sync only the mail folders (and 
NOT sync the Akonadi db). I do this all the time. Works even with Akonadi 
still running, although doesn't hurt to shut down while you are syncing.
What you should do though with POP3 is to set the resources (or KMail) to 
Offline before syncing, or you might end up with mails downloaded to the 
wrong machine (and deleted from the server).
