Yes, the first thing that came to my mind is broken index. I think deleting 
index files should not cause any trouble (and I have recommended that to you 
as an action in some other thread, I think), but since you say you are having 
problems, I am not so sure now. I really don't think that an index rebuild 
should cause messages to disappear, but yet again I am not familiar with 
KMail's internals.
