I had this same problem...freaked me out. It said it was going to copy all my
folders to .Mail, which was fine. but what it did was copy ~/Mail to
~/Mail/.Mail. So you have to go into ~/Mail/.Mail move all the folders one
dir up (mv * ../) and then delete ~/Mail/.Mail (once you make sure everything
got moved correctly). Of course, make a backup first.
