I'm having a similar problem. I upgraded from SuSE 8.0 to 9.0 and KMail 1.5.4, 
restored my KMail folders (though I neglected to backup kmailrc) to ~/
Mail--and KMail didn't restore them.

By accident, I found that creating a folder in KMail with the same name of an 
older nested folder inside restored the old mail--a wonderful thing! But if 
an old folder was NOT nested before, that trick wouldn't work. 

Further thoughts much appreciated.
