I did a manual git bisection and managed to find the exact commit that
introduces this bug. It's the commit 1d7eb96791ae385b05c0fa5c2363902741489e1b.
I tested it thoroughly with multiple reboots per commit to make sure. Note that
it needs at least 2 reboots for the bug to manifest.

From the commit's comments I understand and guess that probably the issue is
with the new code for Ksycoca that checks the directories.
