And I suppose it also overwrote your changes to the places.

From a quick look at the source code it seems that this still uses both files,
and probably tries to synchronize them as well. That's what mainly caused
problems in the past, and got removed in kdelibs and dolphin to fix this (and
other) bugs. They only use user-places.xbel now.

Maybe there would be an option to turn the "places" off in Homerun?
This might be a workaround.
