So, you want to change the way basically all unix software stores their 
settings per default. Good luck :-)

And i think you will fail because of this: This behaviour could probably 
not easily be made customizeable, unless you use some kind of 
environment variable hack. This means that no matter if you want your 
desktop to be in $HOME or not, your settings would end up in My 
Settings. Im sure im not the only one who would object violently to 
this.
