I have a similar experience with the kwallet password dialog box. 

One way to 'fix' this is, once the window is open, click it's contextmenu, and 
select configure window behaviour.

Then click on window specific settings, press the new button, press the detect 
button, click inside the offending window, answer the question (use window 
class and window role (specific window).  Next press the preferences tab and 
selec tthe Keep above, set it to force, and check the checbox right of it.

Press save/ok a few times and behold you are done!
