Hi Cyrille,
I saw you post on your blog.Nice Draw! ;)

In photoshop, there is a simple but very handy option for the Paint 
Bucket tool called: "Use All Layer". It calculatedthe fill area using 
all the layers like a flated image.
With this option on, you just need 3 layers: 1 fill with white on the 
background, on blank (only alpha) and on with the strokes. Use the 
paintbucket on the blank layer and voilą! No needs of special filter...
It would be cool to have this option in krita too...
