I never ever had this problem, but when shutting down KDE I noticed an
warning of rm that it can't remove ~/.kde2/share/config because it is a
directory.
I looked into my startkde script and at the very end of the file I found:
# remove session management file from welcome page, if user do not save
# session
# this is only needed before SuSE 7.2
rm -f "${kdehome}"/share/config/${konq_sm_file##*/}
After putting a '#' in front of the rm, this message has gone.
Maybe it is somehow related to your problem.
