Hi

It's a matter of 1-2-3.

Use kikbd. It already comes with a keycode page that accounts for
"windows" keys. Just edit your own keymap (look for examples in
$KDEDIR/share/apps/kikbd) and map the windows keys to whatever you want.
Of course this will suppose that you already instructed your X server to
take into account your wishes (use xmodmap to separate the modifier keys)

In other words, this problem is mostly a X-window problem and not at all a
KDE one.

As you seem to know very well what you want, I would be more than glad to
have such a keymap contributed from you (I'm the kikbd maintainer) .
