Locate shows the file in three locations:

  /etc/java-6-sun/fontconfig.properties
  /usr/lib/jvm/java-6-sun-1.6.0.14/jre/lib/fontconfig.properties
  /usr/lib/jvm/java-6-sun-1.6.0.14/jre/lib/fontconfig.properties.src

I tried updating the first two, they both seemed to make a difference -
though my eye for this is not the best. I'm presuming the /etc/java-6-sun
location is global.

Using the lcd smoothing made a huge difference.

Excellent idea, I'll give it a spin.

Cheers,
