As suspected, the update-grub script only modifies the entries within the magic lines. I did an update yesterday to my Kubuntu installation which as a result updated its /boot/grub/menu.lst for the new kernel to appear and as can be seen in the attached diff, only the Ubuntu entries were modified. Nothing else at all. I should, however, run some tests to verify this.
