I don't think it's treating things differently. You have described a setup in 
which KHTML is the embedded viewer but Mozilla is the standalone one. 
Therefore, if you click on an HTML file inside Konqueror or KMail tries to 
show an HTML mail, it's KHTML that gets the job.

If, however, you try to launch the program for viewing HTML files (such as by 
clicking on the desktop or in Konqueror by hitting Open), it's Mozilla that 
is launched.

The problem is that people don't want the HTML handler to be a program. They 
want their browsers to be a certain program. The current KDE infrastructure 
doesn't allow this (AFAICS).
