The problem may likely be related to $KDEDIR/share/applications versus
$KDEDIR/share/applications/kde/

Which one of these directories contains .desktop files?

Does it help if you run "make install" in kdebase/applnk. Does it help if you 
update kdebase/applnk and then run "make install" ?
