Well, I took the opportunity to check it a bit further since I had the same 
problem (clicking on "K" menu, Multimedia, KDE Media Player loaded, I can see 
it on 'ps' but no GUI is up)..

It seems that, somehow, if you edit the "shortcut", put a full path on the 
.desktop file - then the noatun loads and runs ok. All of my other 
applications on KDE don't need this at all (the full path).

I tried also run noatun with ALT F2, starting from konsole - all without a 
full path and it's working, only on the K menu you'll need a full path to 
make the GUI to come up.

Thanks to Neil for assisting me to find it. Hope Charles can make some use of 
this information.
