The style guide says:
"Options can be changed from the options menu or by direct manipulation of 
GUI elements and only apply to the current application instance. The options 
are gone when the application closes. The "Save options" menu option saves the
option settings of the current application instance as the default options. 
Any new application instance starts with these default options in effect. 
Selecting "Save options" does not change the options of any other running 
instance of the application."

"direct manipulation of GUI elements" means e.g. moving/hiding toolbars.
