I can confirm this on KDE 4.11. Steps to reproduce:
1. Enable mouse gestures. Set mouse button to 3 (which for me is the right
mouse button).
2. Add a mouse gesture and enable it.
 - I made settings for it: Conditions New > Active window... New > Window class
> Matches Regular Expression > (type program name).
3. Hold down the set mouse button for a couple of seconds.
=> Result: Mouse buttons will work for the program I set them up but nowhere
else. Expection for me is Dolphin icon on Task manager. If I left-click that it
acts like I have right-clicked it. xdotool mouseup 3 will fix the behaviour to
normal.
