I can confirm this in 4.6.3.

I first noticed it when I tried to implement the keyboard shortcut feature for
my own widget, but I can also reproduce with the Battery Monitor and Device
Notifier widgets. They all work when the widget is placed on the desktop
instead.

Note: restarting plasma-desktop is enough to reset the shortcuts.
