To have klipper behave differently based on application would require either
the user or us to maintain lists of applications' window id. I would not want
to go there. Klipper already goes to some length to avoid the case you write
there, but obviously catching them all is impossible.

Personally, I recommend setting klipper to "ignore selection", and just always
use ctrl-c (or in Konsole's case, ctrl-shift-c) to copy. Highlight to copy,
while apparently attractive, is filled with so many corner cases that I think
it was a mistake to introduce it in the first place.
