It only disappears from the project view, not from disk. If you configure the
"execute" to build your project before, you have to specify a directory. The UI
only allows existing build directory, which is a good thing, but as the project
"looses" the build dir, you can not specify it. As this also happens when you
start kdevelop and open a project, you will have to delete the build dir in the
project settings, reload the project which will say you have no build dir
please choose one every time you start kdevelop which is a little bit painful.

As I don't know if I was clear enough, please ask if you did not understand
something, I can also make some screen-shots to make it more clear.
