Tried it here (konsole 4.2.2 on Kubuntu 9.0.4):

it allows me to set it (Size, Apply Initially, 665,457), but when I then click
OK, and re-enter the Window "Special Applications Settings" dialog, it is again
unselected.

If I try the same with non-KDE applications (such as firefox), it stays
selected.

But interestingly enough, it still seems to work, which is good.

Just be careful that you don't resize the konsole window which you used for
activating this setting. Better close it immediately. From then on, you can
resize your other konsole windows without them interfering with the default
size.
