I can confirm the "process manager applet" (the task bar, the quoted name is
translated from Italian) to be hiding some windows.
I can reproduce it by creating an app which makes a new hidden top-level window
and initially shows it as minimized:
- when the applet's "Only show applications on the current desktop" option is
turned off, the new window is shown.
- when the same option is turned on, the new window is not visible in the list.

Alt-tab does correctly show it as minimized.
