This has nothing to do with Yakuake, but with how "Show Desktop" is implemented in \
the window manager and panel. "Show Desktop" is not "minimizing all windows" (as you \
may be used to it from Windows), it's designed with the thought in mind that you want \
to activate a desktop icon, after which the window that opens and all other windows \
pop to front again. This is triggered by the Yakuake window assuming focus, and \
there's nothing Yakuake can realistically do to prvent it.

Since KDE 3.5.4 (or 3.5.5?), kwin has a hidden option to change this behavior to be \
an actual "minimize all windows", iirc it's a boolean called \
ShowDesktopIsMinimizeAll. I suggest you add it to your kwin config file.
