The same with KDevelop 3.3.0.

Entering directory A
Entering directory B
...
Leaving directory B
....
Error ... in src/a.cpp line ...
...

If I click on error message line, kdevelop wants to open B/src/a.cpp not the real A/src/a.cpp.
