"Apply Filters" works as intended only on the currently selected messages. Apply \
filters is in the Message menu so it should be pretty obvious that it doesn't apply \
to a folder but to messages. I never run filters on all messages in a folder, but I \
regularly run filters on single messages (because I want to test a newly-added \
filter).

I'm sorry, but we won't change the current behavior.
