I am not able not reproduce your bug. Neither in KDE 3.0 nor in KDE 3.1 (CVS).  
KMenuedit *does not* save settings about hidden apps in its confog files. It  
reads the $HOME/.kde/share/applink directory and interprets its data. 
For the time you are using KDE 3.1 be sure tu have "Show Hidden Items" 
enabled. 
 
Please provide me with some more informations and/or screenshots.
