Bug 40821 is in fact a krdb problem.
There is already a bug report <http://bugs.kde.org/db/39/39795.html>.

Comments on the items discussed:

[.Xdefaults versus 'xrdb -merge .Xresources']

  The X11 documentation recommends using the X Resource database instead of .Xdefaults.
  In fact the file .Xdefaults is only there for historical reasons.

[Apply colors to non-kde apps]

  There is a patch that avoids the X resource erasure when
  the checkbox "Apply colors to non-KDE apps" is not checked.
  This is good but insufficient.

  Checking this box should set low precedence entries (see man XrmGetResource)
  in order to achieve the kde look and feel in most applications.
  Examples:
	*background:    #dcdcdc
	*foreground:    #000000

  I believe it is also okay to add specific entries like  
     	acroread*lprCommand:  kprinter
  but only if there was no such entry before.  If someone took the time to insert  
     	acroread*lprCommand:  lpr-with-acrohack
  then we do not want to undo this.

  Yet I do not see why xrdb should simply remove entries
  about which it knows nothing such as:
	xmailer.pop1.server:    mail.foo.com
	xmailer.pop1.port:	110
	emacs.font:			6x13
