I take it back. jEdit is actually using
C:\Windows\System32\config\systemprofile\.jEdit, and I had copied my
settings directory there in an unsuccessful attempt to fix this issue
earlier. At least now it is using the files in that directory, instead of
ignoring them but saying it's using them (what it did before). So it's not
fixed but I do have a viable workaround.
