I get a floating jedit icon at the top left of my workspaces. The slightly anoying \
part is that it will follow every workspace :/ Right now I just disabled "Show system \
icon" under Appearance.

Systray icon (when "Show the systray icon" does not show in Gnome 3. See the \
attachement.

Also the icon is not visible at all when I turn on "Topicon plus" extension.

jEdit 5.3.0.

openjdk version "1.8.0_121"
OpenJDK Runtime Environment (build 1.8.0_121-8u121-b13-3-b13)
OpenJDK Server VM (build 25.121-b13, mixed mode)
