That is unusual, you should be able to specify two different configurations
like
<dependencies>
 <dependency name="MySdk" rev="4.5.1067" conf="builda->default"/>
 <dependency name="MySdk" rev="4.6.1029" conf="buildb->default"/>
</dependencies>
