Several options:
1) Per-job controls:
You can specify settings on a per job basis, based on any information
that is available at that stage. In particular you can change the tag
line based on who is sending the email or where they are sendingit to.
This is fairly advanced to implement.

2) separate fax extensions sharing one/two lines through your pbx
You can have an internal extension for each fax line and fewer external
lines - this would require your pbx to handle that portion. PBXs can
also often use different CID numbers for each extension.
This would require support from your pbx and use several modems, just
not as many lines.

3) PRI line with multiple numbers and trunk lines
This requires a much more expensive fax card, and would be suitable to
many more lines and higher traffic.
