Yep, I finally gave up a few days ago and forced the machine to upgrade
itself to Ubuntu 14.04 LTS, which comes with GRUB 2.02~beta2-9.
Now I can remove either hard drive and the machine boots successfully.
Looks like it's a GRUB 1.99-21 quirk.
