The graphviz tools provide ways to layout abstract graphs as well as 
providing some rendering engines, including
output as postscript. Postscript is a general-purpose drawing language. 
You can certainly take the postscript
output produced by neato and add anything you want. Or you might try 
doing your layouts with dot or fdp, which
supports clusters. This would give you a box around an sdl shape. You 
could then postprocess this output
and add the line segments inside the box. This can then be passed to 
neato -n2 -Tps to get your final picture.
