I can think of two options offhand.

You can have your C program write its output to a file and run gnuplot in
batch mode (that is, with all of the pertinant gnuplot commands stored in a
file).  All this can be run automatically from within a script.

Or you can pipe commands to gnuplot directly from within your C program.

I have more experience with the former, but I know a lot of people use the
latter method successfully.
