The general answer is: you don't. The file chooser is not an application.
GtkFileChooser does have a few settings, but are mostly for storing state.

You can set the default location on open:
gsettings set org.gtk.Settings.FileChooser startup-mode
'recent' will use the recently opened files; 'cwd' will use the current
work directory of the process that launched the file chooser dialog.
If the application sets a location programmatically, the location will be
preferred to either values.
